Well I bought a S1 starter set and two unopened booster packs off of ebay.
I got:
Battle Droid V-wing Pilot Tarrful Clone Trooper Chrome Clone Lutenent Shaak Ti
Of all of the Clones I got they were all Separatist, not one Republic clone. I don't understand it! Why aren't the clones Republic, the droids are Separatist. Can anyone explain to me what the thought process was behind Separatist Clones.

I think the reasoning behind it was Episode III's "Order 66". After that happened, the Clones were no longer part of the Republic. There are Republic Clones in series 1, but it looks like you missed out on them this time.

But wouldn't it make more sense to make them Empire instead of Sparatist?

How interesting, I never noticed that but yes indeed: Clone Trooper (Shock) Empire Class: Trooper Special: Rally Number: 03 Points: 10 Speed: 4 Yeah those Series 2 clones come down in three different factions, how is that for versatile. I too think the droid army and Separatists would have been better together and can see no good reason to have Separatist clones, oh well.

The reasoning behind the clones being Seps was to keep the plot line of the Republic becoming the Empire a "secret". Yes, pretty much everyone in the world knew that was going to happen but just as a general rule they didn't want to spoil it for any little kids that might not have known what was going to go down.

The Clones were not Separatist at any point. The Republic became the Empire. BUT!!! Could you have called the clones Separatist before Yoda Went to get them? Was that Jedi (I can't remember his name) Who ordered the clones a Separatist? But I still Don't buy it.

Maybe, Sypho Dias wasn't a separatist, but rather being manipulated by Count Dooku. That is an interesting angle though.

In my post I wasn't talking about the Clones being Seps in the movie (yes, in the movie they were never Seps). I was just refering to why the Clones are Seps in the game

I doubt many kids who bought a STAR WARS battle figure game didn't know that the Republic was the Empire.

well maybe if you think about it once the clones activated order 66 they left the republic. because the empire hadn't been made yet there was no empire when the clones left. so maybe they had to go to the seps.
(it's just a thought)

(it's just a thought) Yes, since the Empire wasn't officially created yet at the time Order 66 was initiated, they were separating from the Republic. So, for that short time, I guess it does make sense to call them Separatists.
